Basically title, and related to #3 but loading and rotating a schematic with any block with rotation data (like chorus plants/REAL_TRANSPARENT) will cause them to break and display the incorrect block.

I don't think that this can be fixed easily without modifiying the worldedit code itself.

I managed a small fix for my plugin where it gets the IA blocks in the clipboard before rotation, then reapplies the internal data for the block before pasting which could be a way to do it on a larger scale. This might be an issue for directional IA blocks, but for chorus plants it seems to work fine
