Thank you for reporting this issue! We've confirmed the problem and submitted a fix.

The issue you described has been addressed - when using the same configuration option multiple times, the application will now display a clear warning message letting you know which value is being used. This way, you won't be caught off guard by unexpected behavior.

The fix is now under review: CortexLM/cortex-cli#37
