Do better cleanup with "CheckDecompiler.csx" to allow resaving the data file 1 to 1 #510

"CheckDecompiler.csx" does some sort of changes that prevent saving the data file 1 to 1, this needs to be fixed, as the current clean up operations are insufficient.

CheckDecompiler.csx is rewritten as part of #2056, and has additional checks to ensure certain data lists remain unchanged.
