Retire GraphML-based input method and examples.

As the SBML-based input method has been implemented, we no longer need to maintain the GraphML-based input method. GraphML-base IO also allows a reaction network to be written out in a human-readable form and re-ingested later. In the future, we may need a method to output SBML model.
