I've run into some issues for certain sequences containing repeated segments of VH + CH1 + Linker as listed in PR #117 .
This behavior seems to be highly sensitive to the sequence makeup of the VH - single residue substitutions seems to impact the outcome. I tested with a sequence composed of VH + CH1 + G4Sx4 Linker + VH + CH1, where an identical VH is used in the first and second position and the CH1 is the WT Human IgG1 CH1. Initially, only the first VH was identified, but after a single point mutation in the VH, both variable regions were correctly identified.
