Not a major problem but can be a little irritating....
As far as I know it only affects the direct play videos.
One posible solution is to use the popup player which seems to be very similar to the direct play "page" but has very minimal HTML. The little HTML that is there enables javascript control of the flash player like for the freebie videos. Using javascript means that it is possible to know exactly where the play head is and know exactly when the video is over.
On a side note switching to javascript could result in better seeking.....
