When one starts making rather complex projects it becomes kind of hard to keep the relations, forms, frontend and backend pages in order. Do you think you'd be able to add a purely aesthetic folder ordering system, so we can group and hide the items as we wish?

That is not a bad idea. I seldom work on r3 applications that have that many entities - but I have a colleague that does and I think this would be helpful to him.
We are currently wrapping up work on R3.9 and this kind of feature will need a minor release - so it will need to wait to at least the next minor version to be implemented. I´ll put it on our wishlist to consider for the following releases.
