docs: clarify checkpoint Git repository requirements

1. Checkpoints require the working directory to be a Git repository
2. Nested Git repositories (including git submodules or repos within repos) are NOT supported
3. Checkpoint functionality is not available when nested repositories are detected

Changes made:

• Added clarification in the "Important Notes" section that the working directory must be a Git repository
• Updated the "Nested Git Repositories" section to accurately describe that nested repos are not supported (previously incorrectly stated the system handles them)
